Yahoo! Toolbar's search history is separate from IE's search history. To delete Toolbar's search history, press the 'Toolbar Settings' button (pencil icon) and click 'Clear Search History'.
If you want Toolbar to always clear its history every time you exit IE, click 'Toolbar Options...' and select the 'Auto-clear Search History when quitting IE' checkbox
